In the Millennium films only Godzilla Against Mechagodzilla and Godzilla: Tokyo SOS share the same time line. So when you watch Godzilla 2000, it has no connections plot-wise to any of the previous Godzilla movies, so Godzilla can have whatever powers and background that the creators want. Thats why its ray changes color during the Millennium series, because the creators wanted it so and there was no plot restraining them from doing so. In the Heisei era the added strength gave him the red ray.
